The practice match, lasting 20 minutes each half, saw Neal Ardley net the winner after Ben May scored his second of the tour from the penalty spot to give Millwall the lead.
The Scottish First Division side equalised early in the second half before Ardley's settled matters.
Millwall are using Clyde's training ground as their base during the tour.
